Video from his Q&A at Banquet Records shows two bottles flying from behind the crowd.
One bottle hit the man standing beside Malik.
Malik avoided the second bottle by ducking.
Additional footage appears to show a woman in the crowd pointing, shouting, and directing her anger toward Malik.
The incident may have followed frustration among some fans over changes to the event schedule.
The event had first been set as three separate Q&A sessions during the evening.
Organizers later combined the final two sessions because of a scheduling conflict.
Some fans had reportedly been upset after waiting outside for hours.
The bottle-throwing comes after other recent incidents in which performers have been struck by objects during public appearances.
